Correction: Figures 2–5 and Fig 3A–B in ApoE isoform proteomics paper were displayed incorrectly

PLOS Computational Biology issued a correction clarifying that Figures 2–5 in the original paper should be box plots (not bar charts) and that Fig 3A and 3B were not displaying their data correctly; corrected images are provided.

Useful takeaways from this story.

Figures 3A and 3B did not display data correctly and have been replaced with corrected versions.

The correction provides updated PNG and TIFF images for Figs 2–5, and preserves the original figure captions and dataset comparisons (E2vsE3 and E4vsE3).

PLOS Computational Biology published a formal correction to the paper "Quantitative and Kinetic Proteomics Reveal ApoE Isoform-dependent Proteostasis Adaptations in Mouse Brain." The correction addresses problems in the presentation of four figures (Figs 2–5) and a display error affecting two panels (Fig 3A and Fig 3B).

  • Figs 2–5 were replaced with box plot versions. The figure captions and the comparisons they illustrate remain the same: E2 versus E3 (E2vsE3) and E4 versus E3 (E4vsE3).
  • Fig 3A and Fig 3B were fixed so the data display matches the intended results.
  • Corrected images are available in PNG and TIFF formats as part of the correction notice.
  • Fig 2: Focuses on endolysosomal trafficking ontologies. The figures show Δabundance (orange) and Δturnover (blue) for proteins with significant changes in E2vsE3 (panel A) and E4vsE3 (panel B). A heatmap (panel C) shows the percentage of proteins shared across endolysosomal ontologies with significant Δabundance.
  • Fig 3: Focuses on mitochondrial proteostasis. Panels A and B display Δabundance and Δturnover for mitochondrial components with significant Δabundance in E2vsE3 and E4vsE3, respectively. Panel C is a heatmap showing shared proteins across mitochondrial ontologies with significant Δabundance.
  • Fig 4: Addresses changes in cellular fuel selection, specifically oxidative phosphorylation. Panels A and B show Δabundance and Δturnover for ontologies in oxidative phosphorylation with significant Δabundance in E2vsE3 and E4vsE3. Panel C shows overlap across oxidative phosphorylation ontologies.
  • Fig 5: Concerns proteasomal activity. Panels A and B present Δabundance and Δturnover for proteasome-related ontologies with significant Δabundance in E2vsE3 and E4vsE3. Panel C shows the percentage of shared proteins across those ontologies.

Statistical note included in captions

Each figure caption indicates significance was assessed using a Benjamini–Hochberg adjusted p-value threshold (notated as BH-PV < 0.05). Figures were created using Matplotlib.py and Inkscape.

If you previously interpreted the visual results in Figs 2–5 based on the bar chart presentations, revisit those figures using the corrected box plots. Box plots will alter interpretation by showing distribution and variability across samples rather than just a central value. The corrected Fig 3A and 3B ensure the mitochondrial comparisons now display the intended data.

Where to find the corrected materials

The correction notice includes links to download corrected PNG and TIFF images for Figs 2–5. The original article citation and DOI are preserved in the correction notice.
